Founded in 1980 as Southeast Alaska Barge Lines, a maritime arm of parent company Lynden Incorporated, then renamed as Alaska Marine Lines two years later. The company began providing cargo transport from Seattle to Southeast Alaska communities not reachable by Lynden's fleet of cargo trucks.

In 2014, Alaska Marine Lines absorbed Northland Services, adding additional routes to Hawaii and Western Alaska.

Tugboat services for the barges of Alaska Marine Lines are provided in-house by sister Lynden subsidiary Bering Marine Corporation, along with tugs contracted from Dunlap Towing Company and Western Towboat Company.
